The APEX suits should be modifiable, but only allow standard tier modules. Hell, I'd even go as far to say that they should be modifiable with special APEX module BPOs so that they never run out even if you switch up the fitting.

This should have been a thing from the get-go. L1 to lock on, R1 to fire. 1.5 seconds between swarms. If you lose the lock, the missiles either explode immediately, or more preferably, continue in a straight line until they run out of steam.
