My reasoning behind not being allowed access to the clones is this, he is caught, found out, discovered. He's a spy/saboteur and can still do this but it makes the spy role one of subterfuge and not outright hijacking.

Nanohives work great, proto hives especially, but flux grenades still kill them quick. I have yet to have a nanohive disappear "too soon" unless someone is spamming grenades at my hive or shooting them. Maybe that's the problem. Dedicated LogiBro.
