I found the issue. I had Knova Knives incorrectly categorized as "Light Weapon", so they weren't getting any Sidearm skills effecting them. As a matter of fact, in 2.0.3 you couldn't fit a Knova Knife into a sidearm slot even (only Light slot).

This is fixed in 2.0.4. Knova Knives are now Sidearm and I checked the fitting, it ends up as 30CPU now.
I will update the OP now on the best way to upgrade to new version
