They could just EMP entire planets and ships, so that they would no longer have the electricity to create clones. I imagine that the systems would be reinforced to withstand EMP's and that there would be backups in place. How could you stop an independent mercanary corporation with combined Elysian/empyrean support which has CRU's set up all over the cluster? You couldn't, you can't trap them, you can't kill them, no matter your efforts they will doing whatever it is they want to do.
