I have always found it curious and incorrect to a degree as to why certain races fight each other. The amarr fight the minmatar yet the amarr use weapons that are purely anti-shield while the minmatar are dual tanked therefore reducing the amarr's effectiveness against them. The minmatar use anti-armor guns yes but close range ones while the amarr can (or used to) fight at longer ranges. The galente have hybrid guns mesnt to be okay against both yet they fight the only shield tanker class, the caldari. The caldari are ranged, anti-armor fighters while galente are closer range. Fitting them properly would end up as: Min vs. Gal and Amarr vs. Cal. So, why are they "allied" with the people that can easily kill them or be more likely to kill them. For survival? or was it a late game addition that had to fit lore?
Have you ever been with a gal? I haven't; can't stand the four eyes...

Caldari and minmatar have the capability of doing any damage type, eve side people have the capability of fitting resistance to damage types, so they may use armor, but the resistance hole is plugged

The Alliances within New Eden (thus the lore) is not based on which faction you can be most effective against, but a number of similar ideologies, conflicts, and other driving forces which, much like real life, are more complex than simply asking who you would be more effective at.
The Gallente / Caldari war has been going on in some form or another since the initial split. Both races call the same solar system home, and the Caldari were once members of the Gallente Federation. However differences in ideologies and the manner in which to conduct oneself caused splits between the two populaces with both sides claiming a moral imperative. In the end this conflict heated up with more hawk elements on both groups taking the helm and as a result war broke out.
In the end the Caldari were driven from their homeworld, and forced to take the systems they had been colonizing of their accord prior to the war. During a period some years back the Caldari briefly were able to reassert control over their home planet (and thus put a large fleet in the capitol system of the Gallente) until this was driven out during the Battle for Caldari Prime. A conflict which saw the titan destroyed. Due to Mercenary Troops on the ground (us) the Caldari were able to hold the planet however which gave them better ground for negotiations.
The Minmatar and Amarr have a history that is right in their basic bios, so I need not speak of the God given mandate of the Amarrian people, and their struggle against those that would so vehemently deny the faith.
Regardless, the Caldari and Minmatr themselves do not overly disagree, and there have been several cases of mega corporations lending assistance to the Minmatar especially in relation to certain Vitroc drugs. However the Gallente has provided substantial support to the minmatar in the battle against the Amarr and thus the deed has been reciprocated against the Caldari. This meant that the Caldari / Amarr had to join forces to better counter this Minmatar / Gallente Alliance from proving too united a front.
That said, the factions are all independent entities, and often disagree on various things. There's been no end to strife in race relations between the Gallente / Minmatar, and the Caldari and Amarr have come to blows over several topics as well.

I like to think about it like this. Each race developed its own weaponry and because basically each race was separated from each other way back, they developed their defence to protect them from their own weapons.
Think about us in the real life. Our weapons fire solid projectiles so our defense to these weapons work to slow or stop the projectile (bullet proof vests for example). If for example we developed a more potent electrical weapon we would change our defence to protect us from that. Look at armor and swords from earlier time periods. Weapons are developed first, then defence. Same is true for nature.
So using that logic the amarr use laser weapons and over time developed highly advanced armor systems. The caldari found that strong shields help them survive long range rail tech. Plasma weapons paired with armor for gallente. Projectiles paired with shields of minmatar.
Not sure if any of this is correct lore wise but it's the theory I've developed after years of sitting around playing dust and smoking green |

My favorite example of in game lore reflecting in bonuses is on the sentinels race specific bonus. Each sentinel has the highest resistance to their opposite race. Then they have a weaker resistance to their "allied" race.
My favorite for this is the Gallente. 15% armor resist to hybrid rails and 10% armor resist to projectile weaponry. Its like the suit manufactures know its a war zone. They expect their caladri enemy to deal the most damage, but they are ready for their semi friendly Minmatar war buddies to turn on them as well.
While slow to anger and occasionally indecisive, they are also capable of harnessing enormous resolve when truly tested.
