And I'm telling you right now, Rattati will not dedicate resources to modifying the tagging system just for the sake of lore. The best you could probably manage were Swarms for different damage profiles, but they would still be Caldari Swarms. If it makes you feel any better, Minmatar are typically the second most common user of Missiles in EVE?
Honestly would rather just accept the fact that Minmatar are going to get the swarm bonus, and add a proper Anti-Material rifle for the Caldari Commando for their go-to AV weapon. 50-cal baby.

I wouldn't demand a respec but I would be pissed that a suit had a large part of its bonuses removed because the weapon it was boosting is broken and the choice was made to change the suit instead of the actual cause. There is absolutely nothing wrong with the Minmatar bonus applying to swarms (aside from the lore thing), the issue is with the swarms themselves.
The reason you're fine with the PLC bonus is because the PLC is difficult to use. If the Swarms were also difficult to use, it would not be problematic.
EDIT: Besides, the real benefit for the Commando with Swarms is the reload bonus, it makes the sustained damage go through the roof.
