Do we know for certain if killing them counts as killing a Prototype suit? For all I know, it could count as the same as a Frontline suit.

It actually depends on one very important thing. Do they carry racial dropsuit bonuses like profile dampening, damage bonus, etc.? If not, then they are very likely militia level. If yes, then they are specialty suits.
