Perhaps for as long as you are on somebody's scanner, there is an icon of a little radar dish pulsing in the middle of - or next to - your minimap. Notably pulsing, not flashing. Nobody likes flashing.
Any other/better ideas?
How about having it appear in the corner with the other messages (make it a different color so it is more easily noticed) as well as add a short ping when you are scanned. |

Last I checked the scanner was for finding enemies that fail to prevent your scan, not used to pinpoint enemy locations who prevent your scan using multiple scans.

Honestly, that needs to be prevented somehow. Maybe make it so targets are only revealed once the scan is complete in the direction the scanner is currently pointing at?

Wouldn't work unfortunately. Scan precision is incredibly difficult to get down. I'm not even sure if you can get precision below the normal proto scan levels. |
