They got caught up in cross fire between two capitol ships and there fleets. I've actually figured out how to "re-set" the EVE gate - You would need to take a Titan ship into the gravity storms, then activate its jump-bridge while in the center of the gate. Titans are the only ships that can withstand those kind of forces long enough, and their jump-bridge's massive gravity well will counter-act the storms and simultaneously force the gate to go offline, which will allow the gate to be re-programmed to a safer location. Given it doesn't obliterate the gate in the attempt of course. As the Titan would be destroyed by the combination of the storms and artificial wormhole, we would only have one shot.
