Agreed. Here's hoping that CCP doesn't shoot themselves in the foot and constrain us in Legion as much as they have in Dust 514. There is not need for Dusters to be under CONCORD's thumb as we are now.

UNLESS, civilians are introduced on the battlefield itself, in the form of lab technicians and researchers. Someone somewhere had an idea that in the future CCP could devise a "rescue the facility personnel during a Drone infestation" as a P-v-E game mode in NPE Contracts. I like that idea, and it may be possible.
I don't see why CCP can't approach the lore and mechanics of the game differently with Legion than they did in Dust 514.
With a few tweaks here and there primarily resulting in cloned soldiers being able to operate freely throughout New Eden in conflict zones that over lap with human soldiers or strike even into the heart of urban conflict zones in populated area's then depictions of civilians and even game modes centred around them like in CS:GO could become rather interesting possibilities.
As you say this could resolve in scenarios for PvE like 'Sansha's Nation Incursions' in which you protect a settlement from being kidnapped, 'Rogue Drone Infestations' where you escort miners to escape shuttles, or even to more mercantile set ups like 'corporate kidnappings' where you go and snatch an asset or force them to leak corporate secrets to their competitors.
