Anyhow. Just standard procedure OP.
If a skill multiplier gets raised, it just takes the SP from your unallocated pool, whether you have enough or not, potentially setting you into the red.
The alternative is to get the skill completely unspec'd. Unlikely, since that is a sort of free respec.
Its just to prevent free SP...
Happened to me when I got Amscout to L5 back in 1.8
Its much better to just look at it like taking a loan, than looking at it like they took your SP. You basically get to skill something, even though you don't have the SP for it.

Wait, how does that makes sense?
What if they decided tomorrow that the SP investment for all skills was too low and doubled the SP required, then subtracted that from your SP total? Would that make sense too? They can and have refunded skills in the past when they wanted to make changes.
The AmScout was a little different, because they accidentally set the multiplier for the suit to a number different than all the other suits when they made an update, but even in that case the appropriate response would be to refund the skill and let people decide how to spend their SP again.
