I'm nice so I'll give advice for fighting Missile tanks:
-If you use a Railgun, distance is your ally.
-If you encounter at close range, I recommend a Nitrous Injector to dodge a few missiles and survive. Then shoot while they're reloading. In my opinion, Nitrous is a priortity on any tank fit. There's never a time that it's not useful. Getting places faster, escaping AV, dodging Missile/Railgun shots, etc..
Unfortunately I have no more advice, as I am rarely on the receiving end.
But from your story, it sounds like this guy is simply a really good tanker that was using proto. So it's best not to fight him on his own turf. Either way, I hope my info and advice helped. (Sorry if any of it seemed obvious and therefore arrogant; I don't know how knowledgeable you are on this stuff so I went over all the details)

now lets put those SP investments into perspective.. the missiles have not had any if meny nerfs.. now look at sentinel+HMG the HMG needs a level 5 skill too and yet that has been nerfed hell knows how meny times.. i would think that there is a lack of data on how powerful missiles are vs rails or blasters because of that level 5 skill you mentioned and players not committing to getting missiles..
i think ccp should introduce an event with some missile HAVs given to the community to get that data.. like every one gets xx amount of kaalakiota HAVs with missiles and see how they fair against other tanks.. andif anything its an opportunity for shayz to make more cool AV videos
