To be absolutely honest with you, and I have experience using controllers and Mouse & Keyboard on a single PC when I say this, it's all up to you to decide that for yourself. Some people are just naturally better with the controller even on a PC shooter. The same can be said for those who are naturally better with the M&KB. So I don't think there is a definitive answer to your question.
However, I can't deny the convenience provided by the mouse and keyboard along with the incredible flexibility offered with it. Number wise, a keyboard will always be better than a controller because it has more buttons than the controller. The mouse also offers more than what the stick on a controller offers including the fact that you don't have to hurt your thumb as often compared to a controller.
So maybe you are at a disadvantage just by looking at which is more flexible.
Now let's mix things up a bit here. Let's bring up something that no one has thought of yet. WACOM (or similar) tablets. These are accessories to computers but provide an alternative input method to the controller and mouse. It won't replace the keyboard however. For those of you who don't know, Wacom Tablets are input devices used by digital artists. It allows them to draw on the computer using a special pen that has more functionality and control than that of a mouse. However, it's not really designed for PC shooters at all. It's an art tool after all but it is an alternative that I like to see people debate about in its effectiveness in a FPS setting.

Interesting. I use the Wacom Intuos4 as well although my tablet's pen area a little less than 11 inches so I don't move around as much. Of course it might not be practical for shooters, but it's pretty nifty to have for Eve Online.

I actually got around to trying out the Wacom Tablet Pen while playing World of Tanks as an experiment just now. There is a setting in the Wacom Tablet Properties program that comes with every Wacom and I can easily set it to move like a regular mouse instead of a pen. This way, the pen can move the camera around without forcibly jumping back to center every time the pen gets near the center of the Pen Area.
Although you'll need to save at least one profile for the game and make sure you load up the profile before you run the game you want to play. Also, you'll need to adjust the acceleration and speed of cursor because the default settings seems to make the screen move around too fast if you don't tune it down a bit.
Overall, it's doable to use at least in a game like WoT.

The lobotomised MKB controls in Dust have basically ruined my mouse aiming in other games. It's like I'm stuck in a ghetto atm.
I was actually thinking of playing Legion one day with the X360 controller first as I have already ordered a third-party wireless receiver for the X360 controller. Just install the necessary driver from Microsoft, plug in the receiver, sync your controller and you're good to go.
