I'm of the belief that the EVE skill system is one of DUST's greatest assets, and abandoning it is a huge mistake. I agree with some of the points raised by CCP Z in his Progression session at Fanfest that there are major usability issues with the existing system. I think these issues can be better solved through improving the UI than through gutting a system that is the core of what makes DUST good.
I've created a rough ISIS analog for a hypothetical Project Legion skill tree. It's ugly and rough, but I think it's a better solution than what's being proposed and worked on. There are some changes to the skill tree. Instead of having racial basic suits, there is just a generic basic version for all suits and vehicles. This allows a new player to find a role and get started skilling into it without having to commit to a race off the bat. The SP requirements should be low to proto out a basic suit/vehicle so they will have that option from relatively early on, but to get level 5's in the advanced roles it would require very significant SP investment. It features images and animations which should help make suit/role choices more visual/meaningful and less abstract.

That thread already has a Blue tag. I realize it's not good to create too many threads on the same topic. In this case, I took the time to create a mockup of the UI, so instead of it being buried on page 5 of some thread, having it as it's own post makes more sense to me. I was hoping discussion could focus on the merits of the usability of this kind of design as opposed to debating whether an ISIS system is the right direction to go (I obviously think it is).

I wasn't able to view your mock up. It's working for me. Did it download to your disk?

The Pilot spec-line is an issue though, the core differences between pilot gameplay and other infantry gameplay should lead to the Pilot suit (along with any other utility suits) being an early branch similar to how Eve's industrialist ships branch off. That's a fair point. I'm less concerned about the specifics of particular specialties (I struggled a bit with several of them). I know real game designers and the player community would probably have much better ideas for the specifics. I'm mostly concerned with how the ideas in the UI would help new players grasp the structure of the overall progression system. How they can see ways to progress and specialize, make goals and work towards them. How they can see what looks "sexy" (winks at CCP Z) and intuit what they need to do to get there.
