I was thinking of writing up a story, but I need some information on EVE mechanics and a little lore first. I don't play EVE have no where else to get this info.
Can Cyno jammers be turned on off manually? Or do they have to be destroyed?
A. If option one, if you activated it while a Cyno was active would it shut it off? B. Are they very hard to destroy if option 2?
How many MCC's can a warbarge hold?
A. Would the clones be animate inside or wait until it is orbit? B. Can Warbarges survive atmospheric entry? Can a MCC? C. Can MCC's be piloted in space or are they strictly atmospheric craft? D. Is the 150 limit (in Pub matches) the max clones they can carry? E. Do Warbarges have escape pods? Would those survive atmospheric entry?
If a system had a large force protecting it, which would likely be the first primaries: A titan, a starbase, defense turrets(if there are any that are useful), the strongest/weakest capitals, or the sub capitals, (or the warbarge if defenders)? Defender and Attacker views please
A. Would a fight of 200+ ships on each side be more likely to happen in null or FW space?

That military force depends on who is holding and what is being held there. Can you give me more information?
You have to consider militaries like to do the maximum amount of work with minimal deployment of assets.

Alrightie, lets see.
1) Yes cyno jammers can be activated and deactivated. That is how the empires move around capital ships quickly through their own territory. The jammers themselves are hidden however, and only exist in empire space (high-sec) or player-controlled null sec (where players have put up their own, but those are visible and able to be destroyed) They don't exist in low-sec except in a short-range form: a deployable device which prevents cynosural activity within its radius (100 or 150km i think)
Empire controlled cyno jammers would be very well guarded, not to mention hidden from scans. Null-sec cyno jammers are possible to find and destroy, but have tremendous amounts of armour.
Note that COVERT cynosural fields can still function in a system with cyno jammers, but their use is limited in that only Black-Ops battleships can utilize them (to create a covert jump-portal), and then only covert frigates and stealth bombers can use the portal itself.
2) Unknown. From the early "First Glimpse" trailer back in 2009 there was a snippet of the outside and inside of a warbarge. The war-barge itself, compared to the battlecruiser flying beside it, was enormous, easily a capital-sized vessel. It then shows a shot of the interior "MCC Staging Area" which was, likewise, massive. Two MCC's can be seen, but it's very likely the thing holds many more. It's impossible to say for sure, but saying it has capacity for upwards of 10 MCC's would not be an exaggeration.
The MCC's are deployed from the war-barge, meaning they go through the atmosphere, while the barge itself stays in orbit. It's possible the MCC's themselves can fly back up to the war-barge afterwards, but I wouldn't call them spacecraft.
The warbarge itself is far to large to enter a planet's atmosphere, it would just plummet.
With a ship that large, it could probably carry tens of thousands of clones no problem.
Yes, the ship probably has escape pods. Pretty much every ship that requires a crew has escape pods. The pods would be built to survive atmospheric entry, but are more geared towards staying in space and getting to safety. Many escape pods have very short-range warp drives to get them a good distance away from the scene of a battle as quickly as possible before broadcasting a distress beacon, so that attackers have no time to scoop them up / destroy them.
3) When players fight in EVE, we typically choose one primary target to focus all our damage on. This works due to game mechanics and the fact we are capsuleers. If you were to look at the empires, however, from a lore standpoint that would make little sense. Primary targets would likely be different for different units. Capital ships would likely fire on one another, while support vessels would have their own objectives. Fast cruisers might charge in to destroy enemy electronic warfare platforms, assault frigates could quickly attack and destroy sentry guns, interceptors and destroyers would attempt to fight off smaller threats such as enemy frigates, or even fighters / bombers, etc.
If we're talking about capsuleers fighting, it's most likely that any large capital ships on the field will be attacked first, especially if there are titans.
and 200+ would be more likely in null, though it happens in low-sec FW space more than you might think.

Lets say it was capsuleers, fighting in a null sec war. Would it be reasonable to commit that many people to take one system? Or would something really value able have to be there. (maybe the defenders last system?)

In null sec yes. Taking a recent exemple 14 titens died over a missed rent payement and a battles apporching that side seem to becoming more conmon
