Just so I can stop bothering people to crunch number's for me; When figuring out things like scan radius at maxed skill is it 5x10% groupings or is it just +50% radius? This would help alot of things. If somebody wants to take the time to explain the math to me in nice small words that would be even better.

The bonus is additive, meaning no penalty per level. So if you get +10% per level, at level 5 you'll get 50%.

Madness is the emergency exit. You can just step outside, and close the door on all those dreadful things that happened.

(Base) + (Base*(Skill Bonus*Skill Level)) + (First Module) + (Second Module * Penalty) = Total?

No, bonuses are multiplicative, affecting after the previous module, so you will multiply the bonuses. Also you'd have to use the bonus as 1+(bonus %)
So, for example, if a module provides a 10% bonus and you have a skill of 2% per level, it would be (base)*(1+.02*level)*(1.1)(1.1*.87)*...
