I had a tactic of running back and forth to a supply depot, switching fitting often, as I'm still somewhat new and want to test things out.
Today, though, when I switched from one type to another, I saw my fitting inventory disappearing as I switched or refreshed them. Did this change? |

No, it doesn't use up the loadout when you switch to it. If you die in that loadout, you will lose that loadout, but not the previous loadout that you changed out of.
If you don't die, you will not lose loadouts regardless of switching at a supply depot. |

Weird. I was in one of my fittings (gunner with nanohives), I went out and deployed my nanohives, returned back to the Supply Depot, and the fitting was now in red.
Is there anything else that could have caused that? |

When you're using a fitting, everything in it will be subtracted from the total count. If you would switch to a starter fit, I bet the fitting won't be red anymore. |

There's also a bug that occasionally (and incorreclty) makes you're fittings invalid from your Merc Quarters. The workaround to that is just to remove and re-add an item to each fitting. This could be a variant of that bug, though it seems you've already hit on a more likely answer. |
