To balance the missile(rocket) issue there need to be two types of warhead. To have a efficient anti armour or shield warhead, a shaped charge is used. A shaped charge directs nearly all its damage forward, making them excellent for anti vehicle. But, they are useless for anti infantry as there is very little splash damage so you need a direct hit. A anti infantry warhead would have a basic spherical explosion, using either just blast damage, or added shrapnel, tearing apart infantry in a set radius. These are very weak for anti armour as only a portion of the damage is directed forward.
I don't know how exactly the variable warhead option could be implemented. Maybe have fixed turrets exclusively firing only one type, or have them taking ~5 seconds to switch between types. The same could be done for vehicle missiles launchers. |

Maybe when you're manning a turret, you could press and hold the R2 button ti bring up the weapon wheel to toggle between different types. How about adding an EMP type warhead for disabling installations temporarily. |

I definitely think there'd have to be a time delay though, as turrets would be massively OP with an instant switch. Have one warhead type as your basic skill, and as you start putting SP into it you get more options, like the EMP variant you suggested.
Possibly only have a certain amount available at once to prevent people just spamming missiles as well. As a reason, CCP could say that the inbuilt nanohive can't keep up with constant fire and needs time to restock the magazine. It could be set up in a similar manner to heat build up with a dial decreasing as missiles are fired, and slowly increasing while unused.
