Note: This doesn't affect the ability to keep your clone name in Nova
To be fair though the reason that the 1st generation of Templar soldiers was destroyed was due to how unstable the sudden awakening on Sleeper consciousnesses in their mind was causing them to fall into madness. At the time it would have been unlikely that the Amarr Empire could have afforded for such military assets as those Templar Clones to roam free and much like in the Caldari State cloned purges were led... likely under the justification of Public Security.
That said our current generation of clones is not as far as we know an unstable type. In fact looking at what clones have achieved over the last few years, particularly through the lens of Planetary Conquest which was simply a Thukker Tribe experiment to see what we might do with agency to claim and secure worlds, we're almost too stable having ground down to stalemates across the Region.
Unlike previously there is no need to remove the previous generation of clones through a violent means...
Perhaps rather than that Genolution, CONCORD, or other weapons manufacturers are looking at our clones and simply re-imangining them to suit a growing war economy that flourishes on our kind of rampant and perpetual destruction. Perhaps CONCORD has decided that we no longer need to be policed so thoroughly or perhaps that instead we do now highlighting the vast array of contracts we have been undertaking in lore but up until now have not come to light, or perhaps other organisations are simply circumventing the Empires and CONCORD to provide us with more suitable means to keep doing their dirty work across the cluster.

Most of the lore is going to be leading up to and explaining the new (third???) generation of clones that were used in Nova, which are far more efficient for war/battle than the predecessors. More efficient as in..can climb stairs and step over small objects without getting stuck? one small step for clones, and still one small leap for clone kind. Baby steps, this tech takes awhile.
One thing is for certain.... we're going to be a lot less human after this lore change.... sure we might have human faces but all of the internals and what not are potentially crazy biotech constructs.

Well out implant was originally based upon it however the subsequent iterations on the cloned soldier implant after the first generation of Templar's went crazy were much more stable.
To be honest if CCP tried to make out characters go crazy I'd just pull some M.Night Shyamalan bullshit to circumvent insanity.

The other as we know it is dead.... there is little evidence to suggest it survived dying with the Empress Jamyl during the explosion of the TES Seraph. The subsequent chronicle which covers a conversation between Matashi Raish and one of the surviving Jove named Viriel provides a hypothesis about what Jamyl Sarum might have been attempting to do with 'The Other' before her death.
My interpretation of that is that through her sheer force of will she was forcibly accepting 'The Other' into her consciousness rather that attempting to reject it. Whens he died it was unable to separate from her and so died with her unless the Drifters somehow extracted it which there is no evidence to suggest they have at present time.
