Well, there were the 'Corp Wars' which happened back in Closed Beta when we were all placed into NPC Corporations and had nothing better to do than to fight each other on behalf of said NPC corps.
Then there was the whole CRONOS/Betamax scuffle...
Hellstorm and PFBHZ went at it briefly with Hellstorm winning.
Zion TCD fought against CRONOS and to my knowledge got stomped so hard they collapsed as a corp.
Imperfects were doing something in that time-period (I think curb stomping CRONOS) but I can't remember what.
Then you had EON and Teamplayers go and literally take over the majority of if not all of Molden Heath. That provided the foundation for FEC (**** EON Coalition) which was short-lived.
Somewhere along the line there was League of Infamy which comprised of a bunch of corporations including one I was a part of, ANONYMOUS, and we had our war against The Southern Legion which was started by some power-hungry idiot in our ranks. We wound up winning the war but Outer Heaven came in soon after and kicked us out of PC because #reasons. Hellstorm was also part of League of Infamy but they fell apart whenever DJINN Kujo and Appia turn-coated and went to do their own thing with Ancient Exiles I think.
We later joined up with Ancient Exiles, at any rate, and they had their little war with Outer Heaven. We wound up leaving though and all going our separate ways (the guys in ANONYMOUS) but we recently kinda-sorta reformed within Negative-Feedback.
That's the war history I know of off the top of my head.

The thing about Dust 514 and Eve Online is that the player-made history is incredibly interesting but there is almost no documentation on it and it is subject to how players remember it from their perspectives. Corporation A and Corporation B could go to war tomorrow and a clear victor be decided but three years from now the players will have different angles on how the story is told, regardless of who won.
The war between ANONYMOUS and The Southern Legion started over one of the stupidest things I've ever seen in my entire history of playing Eve Online and Dust 514, at least from my perspective (I was a director at the time). What it boiled down to was that we, in ANONYMOUS, had a strict 'no aggression' policy with our characters and corporation. Someone in our corp used our training/feeder corp (basically a term from the old closed beta era in which a sister corporation held players back from joining the primary corp until they reached a certain skill level/relationship with the members) Anonymous Killers, to attack one of The Southern Legion's allies (I think it was Dark Legion but I may be mistaken) and just ran with our A-team task force on alt characters.
When they attacked, Dark Legion didn't stand a chance and the district was flipped. We in ANONYMOUS thought that it was just our training corp getting some experience under their belt and a lot of the directors didn't know that it was our most elite members running alts. This led to a bit of a conundrum with The Southern Legion and in an act of good faith we gave Dark Legion their district back but of course that's not the end of the story because a war started, remember? What had happened is the guy that led the attack against Dark Legion the first time wound up prodding our members and getting tensions high, making them want blood, and eventually he attacked them again.
This put a lot of strain on me because I was supposed to be the diplomat and I was trying to work out a deal with The Southern Legion over one of their districts on Aeditide (planet we were on) because a good friend of ours in the corporation died IRL and we wanted to have the entire planet, however briefly, in honor of him. Just a screenshot to throw on Facebook or something and say, "Yeah, we did this for you buddy". That went sour because of this one dude in our corp who just couldn't leave **** be.
The Southern Legion tells me they needed time to think about things and I let them have it while I went back to the guys in ANONYMOUS and explained the situation at like, 03:00 AM when we're all beat down and exhausted. We argue, and eventually I get my way and we all sort of begrudgingly agree to leave them alone. Annnnnd then The Southern Legion launched a mass attack on every single one of our districts. It was soul crushing because I basically just asked my corp to hold off on the hostilities just so our enemy could attack us all at once.
We pulled -everything- and attacked them en masse as well as all of their allies. We had QUADRUPLE stacked timers going and were having to batphone everyone we knew to keep both the defense and the attack going at once. It was brutal, it was expensive, and everyone was exhausted by the end of it.
After several weeks of this BS our CEO wound up leaving for personal reasons and leadership fell to a guy who no longer plays the game. Some-freaggin-how, on Thanksgiving no less, this dude pulls a rabbit out of the proverbial hat and negotiates The Southern Legion to surrender all but one of their districts to us. Part of the deal as well was that The Southern Legion was only allowed to have that one district and anything else they had to run through us - we had them on a leash - they were our vassals more or less.
We wind up having to sell all of the districts we confiscated from them because it was just too many and before I know it I have The Southern Legion's top brass hitting me up on Skype saying they never agreed to that deal and they do not accept the surrender conditions... Which was hilarious to me because they had nothing to bargain with - we already had all of their districts. Apparently their leaders all went on vacation in the middle of the war and left some of their veterans who were a bit weaker willed in charge.
Long story short The Southern Legion pretty much collapsed after that and we felt somewhat triumphant, but tired of the alarm clocking. Before we even had time to rest though, Outer Heaven came in and straight mopped the floor with our faces and we were so tired we wound up turning on each other as a result. In an instant we lost everything and our corp split two-fold over some drama (that I technically started) in which a great deal of them were reported to CCP for boosting in an empty PC match during a Triple SP Week around Thanksgiving.
Funny thing is that the dude who originally brought us to war with Dark Legion and their alliance wound up turn-coating and taking control of our entire sister corporation (the training corp), along with all the assets it contained. Those of us that went with him started a new corp (which equated to hatred of the other side that didn't follow them) and the rest of us sort of.... faded away.
But, yanno, a year and some months later and a handful of us that 'faded away' are back together under Negative-Feedback. It isn't quite like the old days with our old comrades but we've made a lot of new friends since then. But I don't think any of us really forgot how the aftermath of that war went down; what it felt like to lose everything to internal conflict and a superior enemy at the same time.
Just a little piece of Dust 514 history that'll probably be lost in a few years.
