Link: Gallente
Zelda: Amarr
Gannon: Minmatar
Reasons:
Link is more or less the hero of the series who spends all of his time liberating items from dungeons, getting high of mushroom dust, and wearing a green tunic while following an annoying ***** of a fairy around. Gallente in a nutshell.
Zelda is a the holder of the Triforce of Wisdom and often seen using light based equipment like the light arrow in Twilight Princess and Windwaker and appearing in the Temple of Time on several occasions in Orcarina of Time. Moreover she became the Princess in Windwaker after visiting the Drowned Hyrule Castle Master Sword Chamber. Also she is a female ruler of a kingdom and possesses two personalities, Zelda and Shiek.
Gannon as usual is protrayed like a power mad beast using force to achieve his goals and using evil uncivilised forces. This is pretty much the way of the Minmatar, agressive, brutal, focused on power. Man of their dropsuits even look bestial. He also uses subversive means to get his power such as when he used the Light Devouring Bugs in Twilight Princess to suppress the Light Spirits and allow his stolen/manipulated Twilight Denizens (under Zant) to invade Hyrule........ sound like what the Minmatar did with the Elder Fleet... embezzled Gallentean aid money to build warships and attacked CONCORD.
Caldari: Denizens of the Twilight Realm (Twilight Princess)
The like the Twilight Denizens are faceless and operate within very strict and established rules.

Not really when you consider his aesthetics, traits, and forms.
Everything Gannondorf is is reviled by the Amarr.
