I notice after gaming nonstop on DUST after four hours, the performance significantly goes down. For example, I have the Gallag Facility, and I normally run it flawless. Then after the couple of hours, when I deploy, It's literally 1 FPS and I'm running into walls. I have seen objectives hacked right next to me and I couldn't knife them because when I move foward, I am all of a sudden dead and outside

Sounds more like a memory leak. More information would help.
As far as I can recall the PS3 does not do the frequency throttling of modern processors. It was designed before that was a common consideration.
First, if it is heat have you checked that the air vents are not plugged with dust or pet fur? When looking don't forget the possibly that smaller siblings were sucked into the intake, just in case. Also, sitting on a carpet is not the location.
Another overheat indicator is whether the PS3 starts out sounding like a quiet vacuum cleaner but four hours later sounds more like a 747 at take-off.
If there is no major sign of heat otherwise then log out of Dust and choose your character again. If that clears the condition then it sounds very much like a memory leak. Dust used to have some but they have gotten less over time. Maybe you found a new one or a new one was introduced.

Okay, only noticed severe problems when playing the lag facility. PS3 been running for around three hours. Rest of gameplay is fine. So it's just the map?

It's very much likely to be the Gallente Research Facility. It's not completely optimized for performance even though CCP has tried to in the past. To give you an idea on how poorly optimized the facility is, the new MCC Facility (or MCC Dock as some might call it) has more objects all around in one small area in multiple levels than the Gallenete Research Facility does yet the new MCC Facility is far more stable and optimized and I have yet to experience any problems in that map.
