Just add a general bonus to the basic suit, make that bonus apply on the specialized suit, and make the basic suit a bit different from the specialized suit.
This is hot-fixable with high probability.

Forget just that one skill...... how about ALL of the rest of the skills that offer nothing past a certain point? There are many skills you only get to say level 3 or 4 or something to unlock access that literally offer nothing past that point.
Every skill should be worth taking to level 5. Even if for a small passive bonus or something.

Pirate suits would be an excellent addition to the game. In Eve Online, pirate ships are everywhere and they often encourage players to cross train two or more races since every pirate ship requires a combination of at least two different races of the same class of ship. The same could be done in Dust.
But CommanderBolt is correct that there are a multitude of skill books that don't have any use passed a certain level or have gaps in their skill books. Eve Online provides a possible solution to that problem by simply looking at their skills and ship bonuses.
There are two type of skill books in Eve Online. They are what I call the direct-bonus type and the indirect-bonus type skill books. The direct-bonus type skill books provide direct bonuses for every level trained and are usually focused on modules or are secondary bonuses to the ships' primary bonuses. The indirect-bonus type skill books provide bonuses using the ship as the medium itself to provide the bonuses.
The indirect-bonus type skill books don't have any bonuses listed in their description but rather on the ship itself. This means that for every level you train on the skill book, the ship gets a stronger bonuses for a given trait.
