Sp = (3x #of seconds in battle) + Wp Payouts = base value (not sure exactly what this value is) + (6000isk + isk value of equipped items and dropsuit) per clone = total payout pool. Which is then divided up among players based on their warpoints earned. Winning team gets 60% of pool losing gets 40%.
In short yes killing proto increases payout as they're about 200-250k + 6k per suit as opposed to the ~9k + 6 for frontline fits, earn more wp and you'll get bigger isk & sp payouts.

Really wish I could give solid answers. Mostly it's come from tidbits by devs, information picked up from wiki's and other reputable sources and etcetera, I really don't know where I've picked all of it up but it seems to match up with what I've seen in game.
To post with a bit more clarity (instead of just a quick thing from my phone).
Each match has a base payout to every individual (based on time played no bearing on WP's), a base 'payout pool', then each clone terminated adds to that pool: 6K for non PC matches, 200k for PC matches plus whatever was 'fitted' to that clone - that includes dropsuit. A winning team gets 60% of the pool to divide among its players and that is broken up by warpoints: I'm not exactly sure how this works, all I know is that higher WP's comparatively = bigger payout, If you get 10k and the next highest only gets 100 you will get the lions share of the payout. A losing team gets 40% of the pool to divide, a particularly high WP earning person on the losing team could potentially end up with a higher payout than any individual on the winning team. Time is also a factor, but I don't know how that works either.

I wasn't doubting you since I have read quite a bit of it from the Devs as well, simply not the calculations for how the total isk pool was created. I was kind of hoping it was in one of the info dumps from the Devs and I missed it somewhere.
I demand more knowledge of the behind the scenes mechanics that power this game!

Wasn't claiming that you were. I know that a lot of mechanics and stuff are very obscure and can be hard to pick up. I've got a relatively good mind for remembering trivia, but not for remembering the sources of that trivia.
