 How does efficiency for a weapons towards shields/armor work? For example...Plasma Rifle is -10% to armor so is its -10% to armor the damage listed on the market or from overall damage after adding proficiency skill and damage mods?

 I would imagine the weapon damage is multiplied by whatever damage bonuses are applicable. Then shield/armour resistances/weaknesses are calculated on impact.
 
 If this wasn't the case, damage mods & proficiency would drastically increase the damage done to vehicles by small arms fire.

 I'm guessing all damage is addedtothe weapon, once you fire at a target, additions and deductions to damage are applied then

 If a shield receives 90% damage from a weapon, but the weapon has a 10% damage mod, we'd be forgiven for thinking it does 100%, not 99%.

 Just take the base number, then multiply it by all the appropriate multipliers (Proficiency, Damage Mods(with stacking penalties of course), and HP type modifiers) to get the correct number.
 
 So, as an example, a Duvolle Rifle with Proficiency III (+9%)and 2 Complex Light Damage Modifiers (+10%)(+8.7%) does this much damage to shields (+10%) per shot...
 (I just do it in this order, personally. You can do it in any order you like.)
 
 Proficency
 37.4 GÇó 1.09 =
 40.766
 
 First Damage Mod
 40.766 GÇó 1.1 =
 44.8426
 
 Second Damage Mod
 44.8426 GÇó 1.087 =
 48.7439062
 
 Shield Bonus
 48.7439062 GÇó1.1 =
 53.6182968
 
 53.6182968 is the final damage value.

 lets just go with player damage and skill damage is there to begin with, efficency damage is done target to target so would obviously come last

 I assume you're asking about the weapon modifiers. Basically, that's how much damage it does towards a tank (armor/shield). So take the Plasma Rifle. It does 110% towards shields, and 90% towards armor. If say it does 32 damage er shot, that means it'll do 35.2 damage towards shields, and 28.8 damage against armor.
