III of the specific Weapon Operation skill (I suggest IV), should have a higher multiplier (I suggest 5x) and cost more ISK. Every Variant Skill should have a Proficiency Skill too that requires Lvl. V of the Variant Skill and have a higher multiplier than the normal Proficiency Skill (I suggest 8x). Both skills should give a certain bonus just for this Variant like higher range for the Breach AR.

Like said am I not sure if this would help against all the variant users but at least it would be a lot more skills and we have to do better choices.
